Well, turns out most of those places are off-limits just for boring old safety reasons. lethal weapon storage access is granted after you pass combat theory, magic range is available once you have demonstrated under supervision you can use it safely, and I can imagine the bestiary is a lot less scary once you've actually taken the Beast Handling courses.
…but then they said that some places were off limits because they really housed things no student should see. Things locked away here because they were not safe to keep anywhere else.
And the biggest of these secrets was the Collection. So secret, it was not even mentioned in official materials.
And only one student ever made it there.
And his reward for pulling it off?

"And as for predetermined fate, well, that's a load of horseapples. Sure, every Apple family member gets a mark that involves apples somehow. Always have, likely always will. But do we let that stick us with just apples, nothing but apples apples apples? No. That's why I don't see Vera's mark as a damn death sentence like you seem to. It's a talent, sure. One she was probably destined to have. Does that give it power over what she does? No! Magic, and ponies, don't work like that!"
I'll start pacing a bit.
"Look, Nock, Vera's my friend. As such, I'm worried when she doesn't even ask for help with something everyone can see she has trouble with. I know she's not talking to you about it, thanks to you trying to dodge the issue. Can you blame me for being worried when I see a friend start closing themselves up because of something they've got no way to change?"

I got her back to normal, but she won't get any better unless you're there to support her entirely. Which means you will have to talk about her mark. You will have to accept she can use arcane magic. You need to just sit and talk with her, Nock. Until she faces that mark, accepts it, she'll be stuck exactly where she is. And she's terrified of doing anything that would make her lose you."
